Comparative Genomics, Development, Physiology and Systematics of the Brassicaceae and Cleomaceae

Variations in gene expression across homeologous regions of a triplicated region of the genome in different morphotypes of Brassica oleracea.
Crops of the Brassicaceae family display an amazing diversity of plant architectures that provide society with a wide variety of vegetable and oil crops including broccoli, cabbage, cauliflower, kale, and brussel sprouts, which are major contributors to human diet and agricultural economies worldwide. The Brassicas are the closest crop relatives to Arabidopsis thaliana with their larger genome sizes being due to polyploidization event(s) leading to a more or less triplicated genome shortly after the divergence of the Brassica and Arabidopsis lineages from their common progenitor 14-20 million years ago. Genome replications and subsequent functional diversification in diploid Brassica crops have been recognized as the substrate leading to the phenotypic diversity exhibited by the Brassica oleracea clade. In this study, we examined the expression of seven families of gene homeologs (one family of four genes, two families of three genes each and four families of two genes each) located on homeologous regions of the triplicated B. oleracea genome using quantitative real time RT-PCR. The analysis was conducted in three different tissues (roots, hypocotyls and leaves) across 9 diverse B. oleracea (7 double haploids and 2 highly inbred) and 2 B. rapa (highly inbred) genotypes representing several different morphotypes. Primer efficiencies and Ct values were used to calculate levels of relative gene expression for each of the replicated gene sets for all morphotypes and tissues examined. Differences in gene expression levels and silencing were detected among the different morphotypes. In addition, tissue-specific differences were detected among and between morphotypes. Initial results of promoter sequencing indicates that some of the variations in patterns of expression across morphotypes can be correlated with variations in promoter sequence. These results will be presented with regards to the possible fates of gene expression from replicated areas of the B. oleracea genome.
